@sawenzel : With the current code, if one job throws an exception at some point, it will end up in this exception list. If we later run another job in the same folder, it will fail, reading the exception from the list and treating is as an exception of the current job, since this list is never cleaned.
Now, I do not know if my fix is correct, since it would fail if one runs multiple jobs in parallel in the same folder. I assume you do this for the simulation?
Thus, the proper fix is probably to append the bash PID to the exception_list file name, to have a separate file per job, and then we can also savely delete it when we start a new job?

I don't mind the change but I can't comment much further. No longer using that version of the script and maybe one could actually try to run without it nowadays.

I am using jobutils2.sh which was at some moment forked (don't remember why). There, there is no such file anymore.

ok, fixing this in any case, and opening a PR to switch to jobutils2.sh, let's see if it works out of the box.
